Safe to replace a battery?

You've got me wondering if it's even safe to replace a battery---is that much different than jumping from a donor battery correctly? Page 187 of my owner's manual does say this:
"NOTICE
If you leave your radio on, it could be
badly damaged. The repairs would not be
covered by your warranty."
However, I just don't get it. If you hook up with the correct polarity/voltage, why do components get destroyed, what's the cause of the destructive current? I have an EE degree, but I don't get it. I'd like a Saab engineer to explain (probably just bad Saab engineering).
