1999 wagon trans. bad?

I just wanted to run this by you guys since it doesn't seem quite right.
My '99 9-5 wagon has 59,700 miles on it and I was just getting ready to do the 60k service. Anyway, I know the automatic transmission fluid was getting dark colored, but nothing out of the ordinary. It does stink a little, but again, after seven years and ~60k miles I guess you would expect the fluid to have some kind of an oder. The car has never pulled a trailer or been in mountains.
The question is the check gearbox and check engine lights came on and I drove it to the dealer to have it checked out. It was not in limp home mode and seemed to drive and shift ok. Guess what? - the dealer called me later to tell me the bad news that the transmission was shot and needed to be replaced to the tune of $4400.00! Are there any checks I can perform to make sure the check gearbox light is on due to something stupid? I don't have a service manual, but I'm going to get one or sign up for AllData. Is there a neutral safety switch or any other type of things I can check out to make sure that the transmission is ok?
