The reason it doesn't vibrate with a manual is that you are in neutral when stop leaving almost zero stress on the engine. When you are stopped in an automatic, there is some resistance from the torque converter which will cause the rpms to drop thus allowing the engine to idle rough when in gear. If you push down the gas slightly while stopped in the automatic, the RPMs increase and the vibration goes away thus eliminating the transmission as the cause.
Please do not waste money on an unneccessary transmission repair. Most automatic four cylinders will have some degree of vibration depending on the idling characteristics (RPMs, timining, fuel patterns, etc.). Four cylinders are usually very dependable, cheaper, and easier to repair but a little less smooth. It's a trade that I'm willing to make.
