Sorry to hear of the accident; glad no one was seriously hurt.
If you want a stick, you can't have the V6 SE, as it only came in an automatic.
Although very similiar, the MY01 had many of the '99 bugs worked out and a bit more boost (185hp), which makes a difference especially w/the stick. You do lose the turning lamp in the fog light, but you gain a boost gauge!
MY'02 was the 1st serious revamp w/better suspension, etc.
On the other hand, with the wagon, the '04 Arc w/a stick would be my pick if I could swing it and you can find one. You get the oomph of the V6 w/the economy of the 4. (I really coveted the GF wagons but they were only '00).
Although Mike L's take is that $8-10K is a good deal for a 3 year old newer car, 8-10K is a LOT of extra money to me and could be the deal breaker, especially if you can't wait for a stick. I'm not sure where you are, but the $8-10K isn't the whole difference, either.
Here in MA, the sales tax is 5% which is another $400-500 additional, and the excise tax is $25/1000 of value. Value is determined as a percentage of Sticker price (not your actual price paid). On a new car, it is the full 100%, but 4 years later, it is calculated at 10% This means that you'd be roughly looking at another $1000 for the excise (vs the $77 I pay on the older '99 saab). Lastly, the insurance guys look at the potential payout on a claim, and catch you for a bit more, too. Depreciation is another hit which is harder on a new car.
A certified car w/have less maintenance costs in theory, than an uncertified car, which reduces the vs new car warranty some, too.
Personally, over the long term, it might average out, but it comes down to how deep you feel your pockets are. I'm under agreement on a house right now, and trying to scrape enough $$$. It will be tight, and right now I'm REALLY glad I didn't go the extra 8-10K when I bought mine (although my difference between my '99 lpt and the '00 aero 2 years ago was more of a $10-15K difference). I'm still hoping for that speedparts ecu as an engagement or wedding gift!
Good luck with whichever you get. Do some research on settling with the insurance company, too. You might be able to get a slightly better settlement, you may be able to get a little bit further on the replacement.
