The timing chain controls when the valves open and close. This would have basically nothing to do with the shifting of your transmission. The timing chain is located at the belt end of the engine, right by the firewall, away from where you're hearing noises.
Power is transmitted from the engine at the front down to the transmission via a short chain. I could see a problem there causing noises, but not really affecting shifting.
I would check automatic fluid level right away, and add fluid if necessary. Otherwise, you're pretty much limited to bringing it to a transmission shop to have it checked out. Since the tranny is showing delayed shifts and the like, I'd assume a problem in the transmission valve body. But that's only an assumption.
The timing chain gets blamed for a lot of problems, but this doesn't sound like one of them.
