I had an '88 that did the same. Drove me nuts too. I kept playing with adding foam insul. tape under the door's rubber seal, to build it up. Improved, but never 100%. It's the rubber to body seal (somewhere) - what else could it be?
Try moving the latch plate inwards or adding a new gasket. I'd run some foam tape along the body-side door opening, where the door rubber mates, first, to see if that works.
BTW: I'm sure the tolerances on those seals are like +/-0.00001mm, since the headliners typically get wet discoloration spots just above the doors (moisture seep-thru).
