The water proably seaped into the trans past the driver seals and/or oil filler tube of the trans, change the trans oil before you drive it anymore since the oil thats in there has been contaminated! You might even flush it a bit to be sure. With this coarse of action, You might get a few more miles out of the existing trans maybe. if you filter the oil removed you can see how much metal has been damaged Good luck
