I followed Townsend Imports' guidance and started by putting the shifter in 3rd. Then I loosened the coupling andshoved the shift rod (attached to the transmission) all the way to the back. Then I used a drill bit as a locater, went back underneath to make sure that the transmission was in 3rd, and tightened the shift joint on the coupling.
If you twisted the shifter assembly, you may have torn the rubber in the coupling.
