Your message is confusing. Do you get a whine when driving along in 3rd, 4th, and 5th (with the clutch engaged, obviously) and then when you push in the clutch to shift to a higher or lower gear, the whine goes away? If so, it could be two things: the pinion bearings in the transmission are starting to fail (lots of $s to fix) or the throwout bearing in the clutch is dry and needs replacement (not as many $s to fix). If it is the throwout bearing, you would hear a whine even when idling with the clutch out, and it would go away when you push in the clutch (or maybe it is the other way around...).
If you get this looked at soon, you may save yourself a lot of money... IOW, things only get worse, and perhaps parts can be saved now that would become damaged later.
