As far as I know/have heard, the heater hose bypass valve was installed on later C900s (I think 92 and later) to increase the amount of heater output when the car is idling. Now, having owned an 85 900T, with the older heater hose setup, and a 92 900TC with the newer hose setup, I do believe that the heat is better at idle in the 92. The problem with these valves is that they originally tended to wear out pretty quickly and defeat their intended purpose making almost no heat at idle. I have heard people either change their hoses to the old style (91 and earlier without the valve) or just replace the valve if it goes bad. I choose to replace the valve while doing some coolant hose replacing. Clearly both ways work and maybe the old hose setup did have its faults; who knows? Being an engineer myself, I tend to put back what was originally there only because I know that more times than not, there is more than one real reason why a system was designed the way it was and most likely we all probably don't know the full story behind the change.
As for the original poster's question, maybe there is air in the coolant system? Did you bleed it out with the heater valve fully open, the car at operating temperature, using the bleed nipple at the thermostat?
