pulling engine - more questions

Had some free time this afternoon and worked on pulling the engine again. Had some trouble with the shift coupling:
Specifically I notice that there is a rubber bit on the shift shaft, runing from stick to transmission. To disengage this shaft do I release the very small nut(8mm) on the engine side of the coupling, or do I loosen the 13mm nut on the passenger side of the rubber coupling.
Detailed instructions as to the proper way to disengage this shift coupling would be great!
Also, Does the alternator need to come off to get at the driver's side motor mount? I don't yet understand how one gets at these parts.
