Short answer: bad motor mounts can render shifting impossible under some conditions. (Like a 9000 under high load) So you've probably got it.
If you're interested in looking around, uncover your shifter's base (Don't take the stick out, just the boot and console) and check the 3-sided bolts that hold the shifter assembly in place: they might be loose.
If you follow the links to Townsend's site, you might find the procedure for "realigning" the shifter, and you might want to try this. Might help.
Frankly, though, if the triangular bolts are tight, and there's no obvious evidence that the shifter ass'y moved during the rough-running period, then you are right to suspect motor mounts (and thus, engine alignment) are playing a role.
