The reason the APC is there is to protect your car from damage from knock. The conditions that can cause knock include ignition acvance set too high, low octane gas, high charge temperature from ambient temperature, carbon buildup in the combustion chamber, etc, etc. If the APC isn't able to kick the boost back when it detects knock because the wastegate is ajusted out too far, it can't do what it's supposed to.
Your best bet is to readjust the boost back to proper base boost per the links I gave you and find the reason you're stuck at base boost. If you have a spare engine sitting around, you may not need to. If you don't, .... well ....

One additional question ... What are you using for spark plug wires? If you're not using Bougicord OEM wires or Magnecords. the APC box is picking up stray RF signals from the ignition system, interpreting them as knock, and lowering the boost pressure. There's been a lot of discussion and agreement about that over the years.
