It sounds like there's still air in the system. When I replaced the master cylinder in mine, it took me a good 2 pints of brake fluid to get all of the air out of the system. It helps to have the car pointed up on an incline.
If there is any scoring in the master cylinder, especially in the end towards the pedal, air will get in past the rear seal.
When you rebuilt it, did you clean out the small holes that are right behind the front seal?
You still may be headed for a new master cylinder. Get it from one of the sponsors, you'll save quite a few hundred with some sweat.
