I did't read the other posts, but here's what I think;
Forget A/C in winter. Fix thermo for heat- might as well flush and be ready to buy a new radiator too. Shifter can wait. Valve cover is cheap enough to do now.
The exhuast man. is no joke while the eng. is in. That's a lot of labor, but if you have a bad leak- GET IT FIXED. This can casue some serious problems!
Brake pulsating?? Sounds like a warped rotor. For the money- new pads (dustless) and rotors (plus a fluid flush) is saftey fix #1. Two days after I had my CE done, I had the ultimate emergancey stop; had I had the old stuff on it would have been a new hood! Still, if the rotors and pads have some life left, get the turned by someone you trust.
On the brakes- try cleaning the anti-lock sensor on the caliper. That's free, and it really helps!
This is a big bill- be ready for "problems" after they start tearing it apart.
My .02,
Steve
