Sounds like your car has some miles on it. Im a fellow DIYer. I'm damn good at replacing parts, but pretty bad at diagnosing the problems. However, I do have some experience working with these cars.
The "Popping/clunking sound and the car kind of bounces side to side on the road at times." should be pretty easy to figure out. Bad CV joints most often reveal themselves when turning a tight corner. Go to an empty parking lot and just drive in circles in both directions. If the CV joints are bad, there will be a pretty audible clicking sound. The fact that it bounces around on the road probably means its tie rod ends instead.
Loud muffler? Probably rusted.
Squeaking brakes? Check the pads, and while youre in there, make sure your calipers arent leaking. These cars dont have indicators like newer cars do when the brake lining gets thin. So sqeaking brakes might mean the rotors are glazed by brake fluid getting on them. Alternatively, it could just mean that you have hit a "hard" area in the brake lining themselves, and the squeaking will just go away as the pads wear past it.
Hopefully some of the experts around here can help you with some of the other things you described. Be sure to get yourself a Bentley repair manual. Its pretty descriptive and has lots of troubleshooting guides to help you fix your new baby.
