...your fuel filter. You say it runs rough at idle, which leads me to believe its not the filter, but as someone said allready you could have a clogged injector (because of a bad filter?).
Check to make sure it hasn't jumped its timing. Doubtful, but my friends 9000 2.3T blew it's chain a 65000 miles!!! So, it can happen.
How bright is the spark on #3 compared to the others? You've replaced the plugs and rotor, but replace the cap too.
Definitly do a compression test. If #3 is sparking strong and getting fuel but not firing then your loosing a lot of compression. I'd say worse case scenario is the head gasket is gone.
Good luck...it doesn't sound really bad. You'll probably laugh once you find the real cause of the problem.
