did your used engine come complete with head, or did they refit your old head? Did they touch the timing chain area at all? Did they even check the chain before installing a used engine in your car? There is no way your changing gear did this...timing chains only skip when REALLY worn out and usually it's the tensioner that's buggered up and allowed a skip. Also...a skip means a couple of teeth maybe...which ain't enough to allow valve contact with pistons. If the chain broke...that's a written off head for sure.
Can you give us more info on the original engine change?
