I recently had mine checked and OK'ed with similar modifications. The car is listed as an 82 turbo. Instead of the original 8 valve 2 liter, I now have an 86 block with a 91 2.1 refurbished head. The original fuel delivery system was retained and modified to work on the 2.1 head. Different block and head, but the original 82 fuel delivery and engine electronics. The timing is different between the two engines as well. When I told the technician all this, he didn't seem to be concerned. Only that it had all the required fuel and emissions systems. On the smog test sheet, he listed it as an 82 2 liter turbo engine. Regarding the milage issue. I'm not certain, but I think the miles as reflected on the odometer are part of the emissions equation. An older engine is expected to emit more pollutants, so the pass/fail standard is proportionally relaxed for that engine. So if you have a much older engine in your car than what the odometer reflects, that narrows the pass/fail range against you. Obviously, a newer engine than what the odometer reflects is better. My odometer says 275,000, but the engine has no more than 80,000 miles. And for my car: as long as it's in basic good tuned condition with new air filter, oil change, the O2 sensor is working and the timing is set to spec before the test - it'll pass.
If you run into a problem with the tech, be sure to explain everything. A good tech will try and work through your particular set of engine components. If that doesn't work, try another tech.
