Leak into the interior

Common sources of leaks? I just did a major restoration of the floor of my recently acquired 88 900t. Welded in patches to deal with the rust damage and used Fat Mat to replace the lifted up sound proofing from the sheet metal.
Shift shaft boot in the firewall was torn and thought that the moisture was coming in there. Just poured water into the sunroof and water drains fine from the front drain holes. In the rear water came out from the side vent on the driver's side and near the rear wheel well. I just put in a good used sunroof but it looks like I may have to pull it out again to deal with the rear drain tubes. Where do these tubes drain to?? Any help and advice would be appreciated. The Bentley doesn't talk about the drains on the sunroof at all.
