What is the basic problem here? Is it that the engine dies when the car is put in gear and the clutch is engaged? If so that problem likely has nothing to do with the shift mechanism. To answer your questions; Nothing should prevent the shift rod from being moved when the engine is running and the clutch is (successfully) disengaged BUT the shift lever provides significant mechanical advantage and without it you would need to grab the rod with a pair of long pliers and apply some force. It won't just slip and slide easily in and out of gear. You have to overcome the poppet ball and synchromesh springs to engage and disengage gears. That's also kind of dangerous unless the front wheels are elevated.
The hole in the rod is for alignment. A pin is placed through that hole and the hole in the housing while the unit is in third gear and then the coupling is clamped tight.
If your car dies when in gear and the clutch is engaged there are a number of possible causes but it will help to have more information; Did this start suddenly or gradually and were there prior symptoms? How many miles are on the transmission? Any work done recently? Has the transaxle always been full of good oil?
Here are a few things that can cause this; seized brake, broken gears in the transaxle, transaxle is in two gears at once (internal defect). There are other possibilities but provide more history and details and the solution will take shape.
