One of the most significant water entries I have discovered is at the rear side windows. The gasket gets old and shrinks a bit and the window doesn't pull up tight when closed. Water runs off the back of the roof drip rail down and over/under the window and inside. The gasket also can pull off the flange of the body when it shrinks, especially at the very rear where the curve is the greatest.
You can work the gasket to stretch it back onto the flange and tighten up the close onto the gasket by putting washers under the flange that mounts the window latch to the body at each of the three screws. More refined would be to cut a spacer out of something to match the mounting flage shape.

The other big one in my experience is after a new windshield is installed the glass needs sealer between glass and rubber on the outside - all along bottom and at least halfway up each side. Best to do this with the gasket 'spreader' trim removed so you can get sealer well under the rubber. Use a sealer intended for this - one that does not glue the surfaces together or the next windshield removal will destroy the gasket.
