Tough spot. I had the same issue with a '90 SPG a few years back. It was from california - rust free for the most part. Someone had put the windshield in wrong years before and it was not sealed properly. Water pooled a tiny bit at a time until it turned the under-carpet turned to acidic mush and ate through the floor. The guy doing the inspection on it after I bought it had me come out and take a look at it on the lift while he punched his fist through to the passenger seat.
NO ONE would touch it. No body shop, no mechanic, no one. It doesn't even sound like it was as bad as yours, but no one would even give me an estimate. So I did it myself. Messy job. But totally doable. I got a bunch of sheet metal for free from a friend and cut out ONLY THE ROTTED PARTS, then shaped and rivetted in the new metal, sealed it, undercoated it, rust-proofed the interior, and put down all new under-carpet. It turned out great! My indy told me he had never seen such a nice floor job. A year or so later, I flew the car off the interstate and you couldn't even tell. It scratched off a little undercoating, but that's it. The rust was stopped and the car is still truckin'.
