Barring any obvious problems I would leave the engine alone. The T5 conversion is a definite plus, improving performance and reliability, at the minor expense of more frequent spark plug changes (every 15K). That said, it is also a different driving experience. If not rebuilding the transmission at this time I would recommend acquiring the necessary parts now as they are not getting any easier to source. If you are considering a turbo upgrade you might also want to consider a front mounted intercooler, as well as a larger diameter downpipe and exhaust system. Bear in mind that increases in horsepower may reduce the longevity of the transmission. A K&N filter is available, and do88's silicone hose kits are a practical and attractive upgrade.
You didn't mention anything regarding the mileage or condition of your vehicle. Given what will be a substantial increase in output, you may want to address the state of your suspension. Has the suspension been fitted with new bushings? What are you running for shocks, and what condition are they in? Having the powerplant out of the vehicle also allows easy access to the power steering rack should it require maintenance. Also a good time look to at your driveline components (CV joints, wheel bearings).
Two non-engine upgrades I would recommend are a short shifter and E-code headlights. The E-codes will improve visibility and make world of difference if you do much driving after dark, particularly during long haul journeys. In as much as you have a "flat nose" 900, these are relative easy to source and fit, compared to later models.
