There is some stuff here that isn't quite right... Steve B's parts list below is pretty darned close, but there are some things that you should NOT need to do.
You will not need to swap the ECUs. I don't know if your car is Trionic or not, 'cause I'm not all that familiar with later 9000's electronics, but if it isn't Trionic you don't need to do anything. If it is Trionic, your dealer can reprogram your ECU to be a 5-speed ECU with an ISAT. Call ahead to make sure they're willing. Unless you have an Aero, this isn't necessary but doing it will improve drivability. It's *possible that removing the Trionic ECU from power for a while will make it stupid and not know it's an ATX box. Believe it or not, these MTX and ATX boxes are the same - the second you put your car in Drive the MTX box becomes an ATX box - if you can't put it in D, it can't become an ATX box! IIRC it's Pin #14 that does this. What I don't know is whether once a Trionic box becomes ATX, if it can go back without reprogramming.
You will not need to swap EDUs. The power for the PRNDL lights comes from the ATX shifter - when you remove the the ATX shifter those lights don't have power and voila - no PRNDL display.
You will not need anything special for the shift/ignition lock. You will need to short two wires on the ATX shifter connector together, and make a simple wiring adapter to connect the reverse light wiring to the switch on the 5-speed tower. This takes all of three minutes.
The shift-up light is an interesting item. If your car is Trionic, the shift-up light is controlled by the ECU. Having your dealer reprogram your ECU with an ISAT will cause the shift up light to start working (assuming there's a bulb). If you don't have Trionic, you don't need it. You will however need to either find the switch or a similar-sized bolt to plug the hole on the transmission for the 5th gear switch. Easy enough.
This swap is not all that hard, it's just time consuming. The most difficult part you'll run into is actually swapping the tranmissions, as you'll need to borrow or make the hanger to support the engine while the tranny is missing. In a pinch, you could use an engine hoist for this, but I think it would be easier to find the real deal.
I personally found the easiest way to do all of this was swap over the inside parts (install the shifter tower, do the wiring, clutch pedal, etc.) first then do the transmission swap itself. The reason for this is that you will want to be able to bleed the hydraulic system as you install the transmission, and not afterwards. That isn't fun. Ask me how I know. :)
Keep in mind that -'93 parts are different than '94- parts - stay with the earlier stuff for the easiest time. I, of course, did not follow my own advice and installed a '94 tranny, shift linkage, and clutch master in my '88 9kt, but whatever... the only problem I have is that the car sometimes pops out of reverse when you floor it but I don't know if this is a problem with my installation or a problem with the tranny itself... I don't think any transmission was designed to go fast in reverse, but who knows?
Someone out there has a website showing this conversion... maybe it's in the FAQ section of TSN? I don't know. But ask around, and someone may have a link to it...
