The windows slide inside the track in the top of the door and have a bar on the bottom that attaches to the window regulator. The regulator has the motor, cable, and brace or bracket that mounts to the door. Sometimes the cable gets all out of whack and twisted inside the motor, but you'll hear a noise from it if this is the case. Is your window staying up? You said the motors work fine and the windows are disconnected. If the windows are disconnected they would fall into the door unless they are being held up with tie-wraps or something similar. I know this because I had a regulator fail, twisted cable, and had to temporarily tie-wrap the window in place until I got a regulator. Pulling the door panels off is actually pretty easy so don't let it make you uneasy. Good luck and let us know what you find.
