I've been watching your posts on this, Kyle, and I recognize that you're in need of some real help here. The most I can hope to provide here is a few thoughts.
My '87 C900 developed a tranny whirring noise, road speed dependent, most noticeable in 4th and 5th gears. The noise got louder over 15 or 20K miles, and I was too busy to do anything about it. The tranny then locked up one day in reverse when I pushed in the clutch, producing a couple of skid marks. It was explained to me that the pinion bearing, which is on the output side of the tranny, slowly failed and became sloppy, and the locking up was a result of the shaft getting wedged inside a sloppy bearing.
Your problem sounds like it's on the other end of the transmission, the input shaft part. Now, I've never been inside a transmission, but there has to be bearing supporting each end of that shaft. It turns at the same speed as the flywheel, with the clutch engaged. I suspect the problem lies with one of these bearings. Forget about the rubber shift coupling.
When my C900 tranny failed, I recall being chastised on this BB about not attending to it sooner. However, the result was the same - rebuilt tranny, the difference being that I didn't have money for it when the problem first announced itself.
Here's what I would do now: siphon some oil out of the tranny using a long length of 1/4" vinyl tubing and pass a clean magnet through it. The transmission does have its own internal magnet to pick up particles, but if you're really shredding a bearing, there should be some suspended metal.
It sounds like the problem is louder when the engine is under load, which would be expected for a bearing failure, but have you listened to the engine while revving it in neutral? The input shaft still spins in this configuration.
I can't think of any safe or sane way to listen while loading the engine, apart from something akin to a dyno setup.
Wish I was an expert, but I'm sure willing to throw around ideas with you.
