A hard pedal and ineffective brakes sounds like loss of brake boost. Brake boost is provided by the ABS pump pressurizing the accumulator. If the pressure is too low, you'll get both the ABS AND Brake Fluid lights on.
Do the basics first. Make sure (1) the brake fluid level is correct, and (2) the ABS pump runs. When the car sits for a while (hours), the pressure in the accumulator leaks down; that fluid goes into the reservoir (where you add fluid). Notice that the FULL like is actually well below the top. After the car has been sitting a while, the level should be high. Start the car with the hood open, and hop out and look at the reservoir. You should hear the ABS pump humming, and the fluid level in the reservoir DROP. When the pump shuts off, the fluid level should be at the FULL WITH CHARGED ACCUMULATOR line. If it's any lower, you need to add fluid.
If the fluid level dropped too low, you will have gotten an air bubble in the system. Since the clutch and brake system share a reservoir, it wouldn't hurt to bleed the brakes. Heck, if you haven't flushed the brake fluid in the past two years, you should flush and bleed the brakes, anyway.
Another method to check the ABS pump is to have an assistant pump the brakes very hard and very fast, while you watch the fluid level in the reservoir. (Engine running). The level should start to rise above the FULL level as the brakes are hit, and you should hear the ABS pump run.
One possibility is that some wiring to the pump was disturbed when putting the clutch MC in.
I think that once the ABS issue gets resolved, the TCS will clean itself up.
