I recently had the blower motor on my 93CS quit on a really hot day because the connector to the speed controller fried. With the ACC on and the blower not working, the compressor clutch was cycling about every 5 seconds, which was the anti-frost switch. I think this could be reproduced by turning the ACC to lo and then manually slowing the blower fan all the way down.
The point is that if hot air isn't going over the evaporator, the heat exchange dynamic will be altered and the evaporator could start freezing up. It is a stretch to see this related to no heat as the evaporator comes before the heater core in the airflow path. However, my experience with these cars is that 2 oddities in the same system tend to be related. Your idea of the filter is a good one, except that I would think that a restriction of new air that significant would show up in reduced airflow out of the vents. I am thinking more that something may be broken or assembled incorrectly in the evaporator/blower boxes which is creating a screwed up airflow path.
