You can check the transistor by measuring the resistance from Collector-Emitter (two outer pins on the transistor!? - can't remember. I believe the collector is connected to the heatsink), with the Controller unit unplugged of course. A shorted transistor (which causes fan to run uncontrolled at high speed), will be evident by a very low resistance (pretty close to 0 ohms) measurement in both directions (C-E a E-C). Check the transistor you replaced also to verify that it was shorted. Note that you need to use heat sink grease when installing the new transistor to prevent the part from overheating and failing again prematurely.
