Don't totally blow off the dealer yet. "Ocassional" rough shifts, depending upon severity, can be within the normal scope of trans operation. Lift-foot upshifts and other common maneuvers are calibrated for nominal conditions, but a stackup of things like A/C working hard, high electrical loads, and extremely low or high engine temps can bring about surprisingly harsh shifts, even for a "normal" good transmission. The ATF smell test is a good start, however. Compared to new ATF with a bright red color, was this stuff brown? Even so, that does not necessarily mean that damage has occurred. High temperature excursions of the fluid can turn it quite brown and somewhat smelly with absolutely no damage to the transmission itself. Towing and low speed, steep grade climbs for 10's of minutes can easily cause this to happen.

The previous comments about changing the ATF are right-on. Do it and monitor smell and color change for the following several weeks. (Ignore changes in the first day as the new and some old trapped AFT get mixed.) Shift quality and consistency will possibly improve because the new AFT friction modifiers are fresh.

If the rattle seems to come from the joint between the engine and transmission cases, and seems to be more pronounced during either acceleration or deceleration, a possible source is a cracked or loose flexplate (automatic transmission "flywheel"). While not common, it does occur on the 9K, especially if the transmission has been removed and re-installed without the special hollow dowel pins between the engine and transmission. The resulting mis-alignment "works" the flexplate and it eventually fatigues. Good news is that usually the trans is just fine and doesn't require rebuild, just replacement of the bolt-on flexplate.
