When setting up a subwoofer, it is important to be able to experiment with phase reversal in order to optimize how the subwoofer output blends with the bass output from the main speakers. Reversing phase can be easily accomplished by inverting the + and - speaker connections on the subwoofer. Usually, one way will sound noticeably better than the other, and you can never tell until you actually have the sub installed and can compare both configurations directly.
However, if the installation makes the speaker connections inaccesible, it is useful to have a phase reversal switch on the amplifier itself. Of course, it's always easier to have the switch, even if you can get at the speaker connectinos. Many inexpensive quality amplifiers have this switch, so honestly I would say don't buy an amp unless it has one.
However, your head unit has a built in low-pass filter for the sub output, so it may already have a phase switch connected to the subwoofer output as well. In that case, it obviously doesn't matter.
Any decent 12" driver in a sealed box in the trunk can provide substantial low frequency output, provided you have a decent amount of power. Your trunk is like a 14 cu ft. speaker box, which heavily reinforces the lowest frequencies. It's like putting a home subwoofer in the closet.
Once the sub has been installed, don't be afraid to turn down the bass on the main speakers. Generally this will help to avoid "boominess," increase the clarity of the midrange, and expand the dynamic range of the whole system.
