It is possible the color change is a result of the short trips you routinely take. The oil cannot warm up sufficiently in only a few miles of driving and the water that's a byproduct of combustion will be absorbed by the oil's additives. Water combined with the sulfur in gasoline forms sulfuric acid, which can cause problems, especially if the oil has become saturated (low TBN) and cannot absorb more acid.
When I was much younger, I would purposefully drive my car an extra five miles or so to work so this moisture could be burned off prior to shutdown.
This may be counter-productive, however, as by driving longer you put unnecessary wear on the mechanicals.
Your best bet is to change the oil at 3k intervals as you are doing, and I wouldn't worry too much about the color.
