When I do a job like this I want to clean out everything and leaving the oil pump attached to engine cover would risk dirt to get trapped.
I have yet to have had a priming problem after reassemblying an oil pump. I can't say why other people have that problem?
I only put a light layer of grease on the pump gears for initial lubrication and start the engine after all is bolted together. It takes a few seconds before the oil light goes out (about the same amount of time as when doing an oil change).
As of now when doing timing/balance chain jobs I remove cylinder head and oil pan. I didn't use to do that in the beginning but after all this sludge problems with newer engines that start to get more and more common I can't take any chances. The job is a lot easier to perform when head and pan is gone too.
