I drive a '96 Aero (5 spd) and my wife drives an '03 Aero Wagon (auto). There are a few things I like better about the 9000 (in no particular order):
- definitely prefer the stick over automatic
- more aggressive acceleration from 2000 rpm up (but might have to do with stick v. auto)
- range of remote door/alarm is about 20 times farther
- car feels a little lighter and more "tossable" in some situations
- "bar graph" instant MPG readout
- fuel tank door locks/unlocks along with doors
- stock speaker placement has better imaging
- very slightly better gas mileage (might be 5 spd again)

In virtually every other way, the 9-5 is superior. It is just a much more modern sophisticated car. For example:
- chassis is SO much stiffer, allowing for better ride and handling in every situation and making it quieter. it just feels more stable and glued to the road with much less body roll
- superior brakes
- HID headlights
- SAHR (active head restraints)
- ESP (stability control -- one of the best technological innovations in cars in years)
- despite what most people say, the seats are more comfortable because they are firmer in the right places, and the steering wheel is shaped better in your hands
- many more misc. little features: auto dimming/anti glare mirrors; steering wheel controls for radio; center arm rest; slightly better cupholders (they still suck compared to most cars); outside passenger mirror angles down in reverse for parking; On Star; rear seats fold much more easily and with less hassle (don't need to remove headrests, e.g.); tailgate opens flush with floor like a C900; cargo tracks; one-touch open sunroof; refrigerated glovebox (ok, I've never used this feature)
- Overall much better fit and finish (including nicer leather)

The benefits definitely outweigh the burdens. The 9000 is a great car but is a bit long in tooth.
