okay, here is what I would do (and this is what I do), first pull the deck and check all connections behind the head. Also while car is running, perform the same check... ie; push,pull, move the connectors around. What you are looking for is a bad connection inside the radio at this point. To continue unplug the antenna wire fromthe back, I know it sounds strange but I've seen in before...Next do the same with the wires at the amplifier (wiggle,etc.) looking for the same problem, only at the amp end. Check power and ground connections, if you can find them. It is unlikely either the antenna or a power/ground problem because it can only be heard in one speaker. It is not the speaker, so don't even bother checking that yet. If you can not either produce the noise or make it go away by moving wires, then I would guess that the problem is internal on either the head (radio) or the amp. Intermittant problems are a pain to find! An easy way to track down the culprit is to find a known good source, or amp, and swap for a test run. Any other symptoms, does it do it when it's cold/hot, when you hit a bump, etc...
I'll help where I can, but it's difficult via typing.

P.S. You may also want to pull up the sill plates and check for corrosion, or a knick from a screw in the wiring harness.
