Sounds like you got a really nice car.
My $0.02...
1 + 2 I suggest you do like I did - buy a set of 16" SAAB 3 spoke Aero or Turbo wheels (there is a very nice set on Ebay right now at what I think is a very good price - 'buy it now' under $500). You will get a lot of different opinions on tires, and what's right for me may not be right for you. My suggestion is go to tirerack dot com website, and go through their questionnaire, which should give you good guidance. One consideration if you are in the snow belt - you may want to keep the 15" wheels for winter/snow tires. If you want wheels with the SAAB insignia in the middle, your best option is to look for a set of "super Aeros" from a 1998 9000 CSE - they don't come up too often, since these cars are only six years old, and there were only 3,000 of them sold. They'll probably run $800 + if you find them.
3. It does look like you will be doing a heater core, but they're not too expensive from Eeuroparts.
4. The carpet comes in three (3) sections - driver's front, passenger front, rear area. Probably more money than you want to think of from a SAAB dealer. Probably $100 from a junkyard. It does surprise me that a 62,000 mile car has such seriously worn carpet. Removing them, steam cleaning then and re-dyeing may be a worthwhile option, too. The CS bodied cars don't have full carpet under the rear seat. I bought some Dynamat sound pad type material and installed it under there. I recommend installing it everywhere, especially if you are removing the carpet anyway. I also added some Pepboys carpet under the back seat. It was cheap.
5. I would think it's not too difficult to switch the radio & Eq. if that's what you want to do. You would need to switch the cages too. (cage it the box the radio is mounted in). I honestly don't know if there will be an issue mating up with the rest of the HK system (amplifier, etc). If you're disappointed with the HK system, I wonder if there's something wrong with it, or if someone pulled the speakers and replaced them with something else? The HK is very nice.
