My guess is the indie simply backed out the screws too far for installing the rear pads. This is okay. You simply keep pulling and release the hand brake until you get the emergency brake to work, rpovided nothing else was amiss.
The emergency brake is mechanical. When you pull it, it advances the screw in the caliper to squeeze the rear piston to provide brake action. This works in conjunction with hydraulic brake action when you step on the brake pedal.
