I mean no offense in that at all, i'm just saying that because...
I converted my 1990 from an automatic to a 5-speed...
and i did nothing to the electronics in the car, except change the reserve light switch, and jump pins one and 5 of the old auto shifter connector harness, so the car would start.
There is no difference between the computers.
The only indication to the computer systems that "told" the car that it was automatic, was +12 volts sent to Pin 30 of the ECU, which would raise the engine idle speed slightly when shifting into drive for an auto trans, and is not used in a manual.
I have since cut this wire, and it made no difference in performance either way.
So...
it sounds to me like you've got a larger, more complicated problem than that.
as for what it is, i have no idea right now. i've got to read over your posts, i'll get back to you.
