That sounds right to me. You're correcting for the known error in your calculations, which is why it's off from the EDU. If you didn't correct for that, the EDU and your calculated values would match. 400miles/16gallons=25MPG. Neither your EDU nor your odometer knows you have different tires, then when you correct the odo reading manually that gives you the correct calculated value, while the EDU continues to be wrong. I do believe you can re-program the car for different tire sizes, but there's probably a limit to how much variation it will allow. What size tires and wheels are you running anyway? 10% seems like a huge difference to me.
Here's an example of what I'm seeing. I fill up with 50 litres, the odometer read 500km, and the EDU indicated 8.7L/100km. My calculated value is 10L/100km, 15% worse than the EDU says. If the tires were too small or too big, then the speed signal would be wrong. The odometer and the EDU use the same speed signal.
