Anti-theft on. No start. Coincidence? '93.

On Friday afternoon my son opened the trunk with the keys, put the keys in the trunk, and shut it. Luckily, the rear window was open enough for him to stick his arm in and pull up the lock. The alarm went off, and he pushed the trunk lock, got the keys, opened the front door and the alarm went off.
Then, the car would turn over but not start. We left the car and this morning I went back and the car started right up. I drove it about 5 miles, went in to do some shopping, and it cranked but didn't start. I took a long walk around Walmart, came back to the car, and it started up. I drove just to the parking lot exit and the car died. I cranked but didn't fire. Some good Samaritans stopped and pushed me back into the parking lot.
I've been searching the BB and tomorrow I'll check the fuel pump, Crank Position Sensor, and the Fuel Pump relay. The fact that it fails to start after heating up makes me suspect it's the CPS.
But is it just coincidence that this all started with the anti-theft system being activated? Can there be any connection?
Thanks for any help as I start on my stranded 1993 9000 tomorrow morning.
