Well I've never had much success pulling the CV joint off the axle shaft so I've always pulled the tripod bearing instead. After several boot replacements, it's now not such a big deal. The only time I've managed to get the CV joint off was when I was replacing the joint itself so wasn't too worried about damaging it in the process - you really have to beat on it hard.
Even with a three jaw puller it can be awkward to pull the tripod bearing because the jaws of the puller tens to slip off the bearing - I had to wrap a rope tightly round the jaws to prevent this.
If you do take the drive shaft off, you will need to replace the clamps that hold the inner boot in place, so have these handy (IIRC you can just use regular worm-drive hose clamps here since there is more clearance than at the outer CV joint).
If you think you'll be doing this a lot you might want to invest in the crimping tool from Eeuro - I think it's about $20. Otherwise I found electrical connector crimps to work quite well.
