If you prefer a manual tranny, try and hold out for one. They can be more fun, get better mileage and performance. And if you prefer it, then you prefer it. The manuals were a smaller percentage of the cars built, so they will be harder to find.
However, don't fear the autobox. Do they fail? Yes. All of my 9000's have had automatics. I had one fail at about 120K, and I bought another one with 80K with a fresh rebuild due to a failure. Are the newer ones more robust - as the postings here have stated, the answer is an emphatic yes, and an emphatic no. If it comes to a vote, I'd say the newer ones aren't any more robust.
But they break, don't they? Yes, so do manuals. And rocks, too - everything breaks. In general, I assume about 120K miles out of an automatic; some last longer than others. Some much longer. Good maintenance helps a lot, but is no guarantee of infinite life. Poor maintenance is a guarantee (of failure).
I see the tranny as the cost of doing business. All cars break, and yes, trannies aren't cheap, but price a clutch job. If an autotranny costs $3K, and I need to replace it every 120K miles, that adds a whopping 2.5 cents a mile to my drive cost. Less if it lasts longer.
I love the 9000. I could probably find a cheaper used car to drive. But I don't want to. So if you want a 9000, and you find an automatic car you like, do your due dilligence on the maintenance - not just for the tranny, but everything. And drive the car you want.
