The mark on the crankshaft pulley should line up with an arrow on the timing cover. It might not be absolutely exact, but it should be within a couple of degrees. When you do this, and line up the camshaft marks and make sure the front of the timing chain is tight, all three marks will be pretty close. If the chain was one sprocket off, you would definitely see a difference.
I think you are asking about the positioning of the balance shafts in relation to the crank and cams and I don't think it makes a difference for them, but I'm not positive about that.
