I just replaced my master and the hydraulic line this past week. I had no issues. ;o)
Anyway, I doubt that a siphon will pull enough fluid through to pass the air bubbles through the system. I think you need to have one person on the clutch pedal, and the other on the bleeder.
Are you SURE there aren't any leaks along the line between the master and the junction above the tranny? Take out the battery and take a close look.
When you decided to replace the master cylinder, was there a reason that you did that one instead of the slave? The symptoms can be similar.
Also, what brand master did you buy? The FTE unit from eeuroparts is a Saab unit (the "SAAB" was barely even ground off of the housing on the one I got) and the general consensus on the ScanTech units is that they might be bad out of the box.
