1994 9000 Aero tranny rebuild

Looks like I need a tranny rebuild on my 1994 9000 Aero, as the master cylinder replacement did not solve the shifting difficulties, and the new master apparently put more pressure on the slave cylinder and it evidently failed. And, at idle, the tranny makes a periodic light rattling noise that a technician attributes to possibly worn or broken bearings.
Questions: (1) how many hours of labor should I expect to pay for to remove, repair and replace the tranny? (2) who are good (reasonably-priced)parts suppliers for tranny parts, like bearings? (3) what else should we look for while it is apart? We will replace the slave cylinder, clutch line and throw out bearing as insurance, and will examine the clutch assy for condition(the tranny has 124,000 miles on it and it looks like it was previously apart from the gasket goo we can see). (4) How much should I expect to pay for the whole deal, including parts, assuming worst case and needing to also replace the clutch plate and disc? (5)Will I ever have to do this again? How fragile are these trannies?
