Does the hesitation occur when you are at high (more than half-yellow) boost? If so, then check the gap on your spark plugs - they're probably too big. Hesitation/missing at high boost is usually due to an overly-large spark plug gap - the spark has a harder time jumping a large gap at high pressure than at low pressure. If the APC solenoid is unplugged, you are limiting boost to half-yellow, and you never get the full boost and spark problems.
If the plugs check out to the gap (as specified on the decal in the engine compartment) and are in otherwise good shape, replace your spark plug wires if they're over three years old. Make sure your timing is correct.
If all that checks out, then it's on to the fun stuff - like checking your fuel pressure regulator, and fuel delivery. High boost requires more fuel, and if you don't have the fuel delivery rate, you essentially run the car out of gas at high boost.
