I think your problem might be that the Limit Switch on the Motor is out of adjustment to the Sunroof. I had the Same Problem. It's easily Fixed if you know what you are doing.
Pull the Motor out, Close the Sunroof Manually all the way to where it should be. Now, With the ignition on, Hit the Sunroof close button and wait for the motor to stop. Do not hit it a Second time if it is a tilt.
Put the motor back in. It will now open all the way and close all the way with out stopping.
You might have to do it a couple of times to get it just right.
I had no trouble.
I'll explain what the Limit Switch is for.
When you open your roof, The limit switch is activated by the Gear on the Motor when the roof is open all the way. This stops any strain on the Cables etc. The same thing happens when you close the roof. The limit switch stops it going any further than it has to. If you have the # Way roof (It Tilts). There is another position where the limit switch is activated.
I hope this helps.
I wnet through all of this when My Hoodlining was replaced. It took a bit to get it just right.
