As Craig said, BL will not harm a cooling system if used properly and if the cooling system is in reasonably healthy condition. Some "experts" who otherwise are astute in their areas of endeavor, can hold on to old yarns and methods that don't hold true today. Some may use another brand of stop-leak formula, have an unsavory experience with it, then blame the entire genre of products available--or forget what they used and blame another.
As I've said over and over again, BL would not be installed in all vehicles produced by the Big Three and other OEM's if it was faulty in any way. They install it because it conditions the cooling system and seals leaks that save them money on warranty repairs. My '91 had BL installed for 125k and never had any cooling system problems: No heater core, water pump, radiator, or thermostat maladies at all. My '95 Aero had a leaky heater core when received, but after BL was installed two years ago that problem is history.
Do what you want, but I disagree with your indy. With all due respect to him and his experience, I think he's wrong in this case--just like the indy that told someone else last week that synthetic oil caused valve train failures. That's just as baseless, but just because an experienced mechanic speaks, there is no call to assume that prejudices or misconceptions can be in evidence.
Keep in mind that the indy has a financial stake in talking you into a $500 repair versus a $2 fix. Before you invest in the repair, try BL and see if it works.
