Still have some _slight_ alternator whine in my system too..

But only one channel? That is odd. Generally when you power your system from an amp, you get whine in both channels, at the same intensity.

Anyhow, my system which has about a mile of sphaghetti-like wiring (ok so that may be a _slight_ exaggeration) had some whine. I still haven't eliminated it yet, though I have reduced it greatly. I've been talking with our expert installer/car stereo tech at work. He says the best method is to put a capacitor over the alternator output, but it's such a pain to get to on the 9000, and, you need to know exactly where to put it, so this really isn't recommended except when all else fails, and the whine is really annoying (mine is just barely audible).

Here's what I did over the weekend though - this may not all apply to you, but gives you some thoughts.

I rerouted my RCA cables (I have three) so they are as far away from my main amp/stereo power cables as possible. I turned the gain down on the amps. I redid the ground, scraped it way down to bare metal, and made sure that both my amps, as well as the rest of my system are all grounded at that same spot. Crutchfield says for multiple items grounded at one point, put the ground with the highest current draw on the bottom, then the next ones in order of current draw (I have three grounds). All this reduced my whine to about 1/3 of the volume it was before, which is really quite a good reduction. But, it's not gone yet. I still have to straighten out some of the spaghetti that the wiring behind/under the decks has become. Also, my main power cable could be a bit longer than it needs to be, and may be running pretty close to the tach and speedo cables, which are electrical and obviously are speed/rpm related, just like the alt. whine. Off comes the dash again! I'm getting pretty good at that though! :)

Well that should get you going.. Of course the best solution is indeed to get a deck with RCA outputs, BUT, RCA cables are generally more prone to interference than speaker cables are.. The first step I'd take is to make sure your amp's ground is bare metal and very tight. You could also try running a wire between the chassis of the deck to the same ground as the amp.
